Until 1835 the Peninsula was a part of an unorganized district called the Rancho Buri Buri. When Mexico gained its independence from Spain, land grants were issued, and ownership of the area was transferred to private owners who eventually formed the present-day City. San Mateo was originally known as Hillsborough and later Hillsboro. The name is said to have originated from Mexican Hill, a reference to the small hills that once dotted the area, but more often attributed to Tívoli (meaning turkey in Spanish), a local Chochamó Indian word meaning "running fox." Tivoli is believed to be an Indian name meaning "where there are rabbits" that was given by the early Spanish explorers.

The first published reference to San Mateo, however, is found in the journal of Gaspar de Portolà, who was on his way from Monterey to San Francisco in 1769. He wrote: "...went to the baño del Capitan (at anchor) and reached San Matheo after dark." The next day he noted that at sunrise, he reached the "rancho of San Matheo." In other words, it is easy to see that the name pre-dates Portola's expedition. The church was constructed in 1839, probably by Father Manuel Gonzalez. The Mission was abandoned in 1839 when the Mexican government secularized the mission system. In 1847 Chapman University was established in South San Francisco.
